So I opened a case with VMWare but alas their support is trash and it's been over a week without a reply. Below is what I put in my case with them and hopefully that's enough that one of you could help me see what I've missed. Thanks in advance for any help!!  
Our environment: * Horizon Client 8.7.0 (20649873) * ESXi 7.0 U2 * vSphere 7.0.3.00100 * Latest release of VMWare Tools * HID Omnikey 3121 Smartcard readers * Windows 10 Enterprise N LTSC 1809 Build: 17763.3532 * ActivClient 7.1.0.153 * Smartcard HID Crescendo 144k FIPS  
"We have SmartCard redirection enabled in our VMWare Horizon VDI environment. The ActivClient software and windows can read the SmartCard but when trying to go to a website that should prompt for credentials it will not bring up the prompt when connected to the VDI via VMWare Horizon.  
I can connect to the VDI via RDP and the site will prompt for credentials successfully. When this happens it adds the SmartCard certificates to the Windows Personal Cert Store. Once the certificates are in the Personal Store we can then log into the VDI using VMWare Horizon and it will prompt for the SmartCard credentials.  
For some reason it seems that when using VMWare Horizon to connect to the VDI it will not write into the Personal Certificate Store. Is there some additional setting that we may have missed?"  
Something I didn't put into the ticket is the only GPO I've created and this seems to get the cards to the VDI:  
VMware View Agent Configuration/View USB Configuration/Client Downloadable only Settings Allow Smart Cards Enabled Allow Smart Cards Allow - Override Client Setting
